Maybe, but Pocket PCs have supported switchable protrait/landscape orientation since Windows Mobile 2003 SE. So this is just like defaulting to one of the landscape orientations.
The only programs that I'd expect to have problems with this are those that haven't been updated since WM 2003 SE -- and many of those may still work just fine, especially if you switch to portrait mode.
If there's anything to worry about, it's more likely whether the directional pad orientation will properly swap if you switch from landscape to portrait (up/down and left/right need to change). However, that's really a system issue, and not something third-party developers should have to worry about, I hope.
