Yes, I too had this experience when using Media Player and an ecoded DVD movie. I found the bigger the file, the more it skips. I have heard it could be my storage card tranfer rate but what I did was switch to The Core Pocket Media Player version 0.72. What a difference. Movies are skip free and play perfect, even the big ones over 200mb.
If you are stuck on Media Player then maybe future updates will help out, but for now I know of no solution.
